I didn't think that they had already done and autopsy, but Peter was given the bullet so how did they get that out of him without surgery? That kind of tipped the scales for me that this was a set up when I was watching - it was a little TOO much. That Neal almost wanted Peter to see through it.
The whole CI testimony thing is something that's kind of like common knowledge for New Yorkers - we've had so many high profile mob trials in the area - "Government Witness to testify behind screen" or "FBI undercover agent to testify behind a screen". But with the Panthers, it was either going to be Keller or Neal who was the mole - and they are both too distinctive to hide.
